Xykon (http://www.giantitp.com/comics/oots0331.html). Tiamat may have got the spotlight, but Xykon's entrance stole the comic outright. Busted up the 4th wall and everything.

I'd put Elan (window entrance) and Qarr's buddy as #2 and #3 respectively; Elan's entrance gets the nod because at the time, we were all anticipating the reunion so fiercely. More emotional content than the Big Red Cheese.

Xykon's appearance on the INVISIBLE ZOMBIE DRAGON counts too.
The black dragon is one of the more emotional entrances- I loved it.
Darth Vaarsuvius' is pure epic. Very difficult to beat it, but didn't link as everyone has already recognized its pure win.
