what book are the nonmagical modifications to armour (like buoyancy-X1+1 cheak penalty to swim not -X2 penalty) in 3.5 rules

Can you give a bit more detail on what you're looking for? Modifications to what? Can you explain a bit more about this "bouncy" example?

I believe she is refering to non-magical modifications to weapons, they are found in several books, and can be material or manufacturing changes. As to "bouncy" the closest I can find is Entropium, found in the Arms & Equipment guide page 20.

The MIC compendium also has a bunch of abilities/modifications for weapons and armor that aren't based on +X bonuses (you just pay some extra gp). They're spread out with the rest of the (magical) weapon abilities, I think.

Ah, yeah. In that case, several books have these things. Underdark has a few modifications. I think Races of Faerūn has a couple, too. They're kind of spread all over, but I'd bet Arms and Equipment has some more...
