Its about personality. Master would do things the Doctor wouldn't, master has a different tactical edge, master has different allies, Master has a different thought process.

Of course, if we're assuming the Master has a Tardis/Paradox Machine, it's the same result. The Time Lord tosses Doom into the wastes.
