Lord Ballister Blackheart has a point to make, and his point is that the good guys aren't as good as they seem. He makes a comfortable living as a supervillain, but never really seems to accomplish much - until he takes on a new sidekick, Nimona, a shapeshifter with her own ideas of how things should be done. The Core is a webcomic that's about two years old now. It's definitely got an interesting storyline; here's the synopsis from the site:
Riley doesn’t remember anything about her life prior to the age of 10. This was around the time her father disappeared. When she turned 17, she was diagnosed with Dissociative Identity Disorder, more commonly known as Multiple Personality Disorder. This would change her life a lot more than she anticipated…
Her brother, Ryden, has been kidnapped, and she’s the only one who can save him from the mysterious organization that took him. Well, only her, and the dozen or so other people who share the space inside her head, whether she likes it or not.

Please add the following webcomics, except for any already present in the list that I have somehow missed. (Update: confirmed that Fion MacCumhail has added them to the list, thanks.) I give some comments on them but not really a good description of the comics so don't try to decide from just these descriptions which one you should look at.
StickManStickMan, old and completed stickman comic by Sam Hughes. Short and quick to read as completed webcomics go. One of my personal favourites, because it was the very first webcomic I have ever read. It was already finished when I met it. Starts as somewhat disconnected but gets an overreaching plot later.
Heavenly Nostrils, new daily webcomic by Dana, the author of Ozy and Millie. Not bad, but sort of a letdown after O&M, and repeats some of the jokes from that.
Raine Dog, stalled at the very early stage, again by Dana, once had about twenty strips but got restarted and now has only three.
Bardsworth, approx. weekly, about a teenager attending a university of magic in an alternate universe with magical creatures, I sort of like the jokes.
We the robots, stalled, short but nice.
Joe the Circle, stalled, not really my style so I haven't read much of it.
Toothpaste for Dinner daily unconnected shorts, sort of reminds me to Cyanide and Happyness but without that much obscenity.
Thad Guy's comics, unconnected shorts, retired. I'm not really sure if this counts as a webcomic actually.
Napirajz, aka Súlyosbítva azt, ami amúgy is. Approx. monthly, in Hungarian, very much not safe for work.
909sickle, aka PopSickleStrips. Stalled, disconnected strips.
Triangle and Robert, completed, has a storyline.
If you have the time, check out the list on every page fo Dinosaur Comics under heading "Some comics I would TOTALLY MARRY". I don't personally know these comics, but if Dinosaur refers to them then they might merit inclusion. At least the following seem to be missing from the list: http://www.amazingsuperpowers.com/, Feel Afraid, Gunshow, and I got bored checking them at this point in the list.
Some other webcomics might have a similar list of links, though I haven't seen any as long as in Dinosaur.
a lot of comics have such a list, but if i followed every link, i'd be stuck in an (almost) infinite loop in no time.
now, as to whether the comics may merit inclusion, there's only one criterion for that: somebody has to like them enough to post a (working) link here.
What about Junior Scientist Power Hour, by Abby Howard of Strip Search fame? It's an imaginative take on her daily life, when it's not about adventures of cosmic metal heroes or about masked vigilantes.
Also she has a webcomic coming up called The Last Halloween. We should be on that.

I've been running The Untitled Comic Strip for about a month now. It's about as far from fancy as you can get, but I've been told it's amusing.
I feel it to be a grievous error that Paranatural is not on the list yet.
...Just kidding, of course, but it's probably my favorite webcomic right now. Funny, and the art is pretty amazing.
I also can't help but notice that Cucumber Quest is missing from the list, which is in the same boat.
I've also been reading Ellie Starling's Very Long Walk, and while I don't think it's as great as the other two I do still like it and think it deserves more attention. It's good.
There's more where those three came from, but I think I'll leave it at that for now.
