I would suggest the classes be in alphabetical order and each have their own separate entry, and the title of the guide, for ease of reading.

Piercing Immunities, Skillful Full Casters, and Uptier base classes may be suitable. Team Mundane may possibly be of interest---it's phrased as a set of builds, but contains an arsenal of tricks to make mundanes semi-effective.

I think the individual sections need some sort of order to them. For example, I saw the Swordsage handbook linked twice, in completely different spots. (I also saw my "Ways to Expand a Spell List" twice, but I've got no complaints about that).
So, individual classes should each have a heading in the classes section, and maybe separated by base classes and prestige classes. There should also be a title before each handbook for classes with multiple handbooks.
Others should also be broken down into individual sections. Magic, for example, could have a metamagic section, a familiar section, a spell list section, spell school section, and so forth.

First off, I really appreciate this resource.
Caedrus' fear handbook is currently in the Class Skills folder; it should probably be moved the Concept Guides spoiler, since it covers everything from feats to classes to spells.
