Well my first point is that, well, not all fans are interested in shipping. I don't want to ruin anyone's fun, but is seems that every conversation of such is near-unanimous discussion for it, to the point where people automatically assume that everyone is in support. A few dissenting options should note that there are dissenting options.
Second, we're talking about young prepubescent children. Assigning them deep romantic motivations seems a bit premature. I mean, they aren't even done learning and determining who they even fully are. (And most times talk about "shipping" doesn't limit itself to just romantic intents.)

The idea that longtime friendships must only be maintained because of some sort of sexual desire on one end (a frequent implication with RD/Flutter) is just a little bit disturbing, not only because it implies that one can't have meaningful experiences or sacrifices for "just friends", but also because it implies that the only reason anyone would share activities with someone else for such extended lengths of time is the motivation of sex.
In a show based around forming extended friendships and sharing activities with others.
Now, I'm not taking this out on your directly. It's more of something that I've wanted to mention for awhile. I'm not even against the concept of "shipping", although I'd prefer it with some sort of meaningful engagement or progression of character that would imply it. I'm just point out that A LOT of the excuses given for such topics are, to be frank, quite shallow. And a bit depressing, both with significant relationships being built on so little, and with significant relationships being implied to only be about so little.

That male griffin model looks weird.
That was well done though. The only thing I'd disagree with is the star spiders. Plenty of other things have been mentioned, and not really been a factor in the show. Hell, we saw CERBERUS, and he just got ran off like a little puppy.

Fair enough, not everyone likes shipping just like how some people reject fanfiction in general. It's not your thing and you don't have to like it.
Except for pictures, most of the shipping I've seen involving foals takes place after they grow up more. Or they handle it more in a matter like the show handle's Spike's crush on Rarity.

And it's basically exactly what you described as going on with FlutterDash ships. Also it's something that happens in real life. Some people do grow up and marry their childhood friend. A lot of people say that Cider Squeezy 6000 episode was anti-technology in message. And I can kinda see their point. Though I'd say that it more revealed a flaw in Applejack, that of her being a traditionalist who is more likely to reject something out of hoof or simply be uncomfortable around new technologies. Even in the new season we've seen signs of that, as Applejack has been treating Twilight more as a subject does a Princess then as a close friend. She's also the one who brings up the idea that Princesses should be kept safe, despite them being the most capable of ponies present.
Anyways the original question before I got distracted is how would you change the episode to be less anti-technology? The only way I can think of is to make it so that the Apples were betting their farm against the machine, rather then against nothing at all.

Yeah, its an episode and issue that comes up now and again. I'm going to strongly reject your central point though.
Cider Squeezy is broadly pro-technology. No, really.
The machine works. And what's more, it turns out cider comparable to apple family cider. And quicker, it took the whole apple family and mane 6 to out produce it.
So, what let the Flim Flam's down? What happened to prevent them using this fabulous machine to con the apples out of their land?
They didn't care about the quality of the cider. They had no love for it. The machine is blameless, technology comes across well, but smiley jerks who are only after money fail, not because the machine wasn't as good, but because they didn't understand what matters, they had no integrity and that, their inherant dishonesty let them down.
The machine itself is almost entirely shown as a good, positive thing except that the flim flams are using it to muscle out the apples.

Apple Bloom is a hard one for me to ship. I can't really think of anypony I think would be a match for her.
