Just the head shape, I mean. It's that way in chapters 1-3, then less distinctively in 4 and 5, very slightly in some angled views in 6 (here, for example). It does still show up rarely in 12, where the infiltration occured.
Also, it has the hair and antennae. It's pretty clearly a composite of Annie under the assumption that she's a robot.

Ok, so what are the Seraphs doing? They've had two major shocks here, with Kat apparently following in the footsteps of the creators of the Court and figuring out how to cause inorganics to grow, and that she can read their code, something no human should be able to do. I would suspect they're convinced she's either an angel or a devil, and I'm not sure which. But they're obviously not destroying the walls, more like inscribing things on it. So what could they be up to?
I guess we'll see.

The seraphs took note of that and wondered if she truly could read it.
When she admitted that she was 'working on it', that would be an indication that she was lacking information to continue.
The seraphs are probably going to provide her with information that someone truly capable would be able to use to bridge the comprehension gap.

My first guess is sections she's already transcribed, blocked off in a fashion that doesn't hurt the code itself. I'll admit I'm not sure on this.

I'm expecting the walls of the workshop to be turned into an inverted version of that cube, in such a way that she can better understand the code. So, I agree with your theory.
