And, aside from the Temporal Protection agency, most of these get answered in the comic set just before.
The ship is a hybrid of borg/romulan tech.

Nero and his people swore to oppose Vulcan and the Federation after their procrastination lead to the destruction of their homeworld.
I think long distance transport, and possibly transport at warp, appear in both The Original Series, and TNG.
And the agency tend not to interfere, but to tick Federation people off after they have interfered. We never see them in any other of the dozen or more occasions of time travel- aside from Trials and Tribble-ations, thats almost their only appearence.

In Star Trek: Voyager, there's the Temporal Integrity Commission, with a ship from the 29th Century called the USS Relativity. It had the ability to scan for temporal anomalies and transport people to and from the past... Don't think too hard about it.
Oh and that's not the most powerful timeship. There's a Krenim ship from Voyager that's sits outside the space/time continuum and can erase planets and ships from time... Yeah, don't think too hard about that one either.
