There are many unresolved plot points and unanswered questions in Oots verse. Rather than debate them, this thread is about gathering them together in one easy thread. I have done a few (a good few) to start y'all off. Any mysteries collected will be added to the OP. Any mysteries solved will be deleted from the OP. starting in 3,2,1:

Also, every question related to a profecy made by the Oracle should be considered true. Elan will get his happy ending, we just don't know how. I would change them to "How will Elan get it's happy ending?". Again, just nit pick.

We don't know if Belkar will kill Varsuuvius. Belkar asked the Oracle if he would kill any of the individuals (or horse) he named. Killing one, two or all of them fulfils the profecy. So, though Belkars prophecy was fulfiled when he killed the Oracle, killing Varsuuvius is still a posibility.

V suffers from what is only known to scientists and doctors as "Schrodinger's' gender", ie: the subject is of no gender, and is of every gender, until it (a positive proof of a gender) is observed. As there is no way to determine the gender without observing it (you pervert), V will remain genderless until the Giant provides us with an observation of V's gender, after which it will remain unchanged. Scientists discard the rumours of an item known as the Masculinity/Femininity Belt that could change the wearer's gender as pure myth.

A good question, and let me answer that with another question: How are you sure that what we perceived was actually another world within this world. If what is known about the Snarl is true, than it stands to reason that the mere action of observing it would utterly destroy even the most powerful minds. Therefore it is perfectly plausible that our brain "censors" the visual input it receives in a self-preservative reflex. It would logically try to impress an image of the one thing we are sure of exists, and will always exist. And since experience points can not be visually witnessed, the brain uses the second most stable thing in existence, our planet. I hope you found this answer adequate.
Ah, the eternal conflict that arises within a party when more than one guy wants to take charge, or when a major member takes issue with the current leader. On one hand, we had Soon, who believed he was most suited to lead the Scribble because of his paladin-ic honor. On the other hand you had Girard, an epic(I think)-level conjurer and master of illusions and deception. As he spend most of his time concealing the truth he finds it very difficult to trust anybody, much less someone who claims his honor to be "unbreakable". This strife reached a peak when they sealed what is now known as Kraagor's gate, when one of the party member was assumingly destroyed by the snarl.
He probably gathered a few new companions to better guard the Gate. Maybe even formed a new party. They will probably have some connection with Tarquin & co, as Tarquin appears to know him (and we wouldn't be having this arc otherwise if it wasn't important to the story)
In the Northern Continent, at Kraagor's gate, where she gathered the most powerful creatures from the world (and beyond!).
In the last place you'd expect, cleverly hidden by illusion upon deception upon mirage.
It begins with "Da-", which is everything we know for sure. This will probably revealed later on, it's too much of a Chekhov's Gun to just leave it hanging out there.
Probably Girard or one of his "new companions" who, after receiving the "Trap Triggered" scried on the on the location to locate and identify any survivors in order to prepare themselves to protect the actual Gate. Or perhaps someone somehow detected a friggin' megaton blast of raw arcane power and decided it might be a good idea to check what all that noise was.
Not, he already stated that no matter what happens, he has won. Unless he getskilleddefeated in a way that grants him no glory or fame at all. Kind of like that one strip of Goblins where Ears is talking with Goblinslayer, but refuses to take the ear he cut off Goblinslayer as a trophy, stating he (Goblinslayer) "isn't worth the trouble".
We know that he knows that Girard is human, uses illusion, has red hair and a squiggly tattoo on his face. We also know that he knows that we know that he knows, so he is withholding further information to screw with our minds and lead us into speculation about what he knows that we don't know, so he can better manipulate us.
It's an ambassador, their job is to act like the fate of entire nations depends on them whenever they want to converse with a country's leader, I wouldn't read to much into it. If Tarquin thought it was important he'd have convinced the ambassador he'd relay the message for him. (I don't think he'd be able to get the information out of the Empress, 'cause I don't think her memory goes further back than the last cow, so she'd have forgotten about it before the ambassador finished speaking.)
Knowing the Giant: in the most awesome and unexpected (for us) way possible, perhaps with some character development, perhaps because of a refusal to develop or perhaps because of it.
Has he not learned it already? He'll probably learn it before the final confrontation, although maybe not before the next, with Xykon. For once he, and the rest of the party, will act competent and actually accomplish something heroic on purpose

I don't think so, it would directly contradict this fake character development thing he's trying to pull off, and even the Belkster wouldn't shoot himself in the foot unless it'd be really really really funny.

We know that at least one of the places he visits is the Oracle, perhaps he also visits others. He most likely levels up on these trips ()the new trick), perhaps after asking (or forcing) the Oracle to tell him the location of the enemy that will give him enough XP to level up (or having the Oracle map a route that will yield enough XP for Xykon to level up without risking lethal damage).
In a very Evil way. Probably to prevent either side from gaining the upper hand in the Gates conflict, to further their own goals.
Perhaps it's Hilgya, after the return of Z you can never be sure. Altough I doubt the Giant would pull that one on us twice in a row so quickly. He's still not involved in the current conflict anyway, so perhaps he will not notice anything until it's over? Or his opposite is already in the palace, as an assassin meant to engage Malack once the LG begins its coupe, to prevent him from assisting Tarquin.

It is not directly said, but some people have deduced it, because the dweomer (colour of the magic aura) of the scrying eye is identical to that of the spells cast by Zz'dtri (a rather fetching shade of green). It appears, so far, that every magic-user shown in the strip has had a personal, specific colour for their dweomer, without duplicates (I am not sure about that, though).
