Plus, Dr. Doom invented a time machine. That's pretty hardcore even by Marvel standards. Moreover, he used his time machine and sorcerous powers to repair the damage to his country caused by super-powered assailant during and after the Civil War arc. So, basically, when a supervillain blew up a school in America, Stark and Richards's first response was to build a megajail and use it to unlawfully imprison all of their friends who didn't want join their secret police. When Stark-and-co. blew up a bunch of stuff in Latveria, Doom's response was to make everything okay again with his magic and technology. In other words, when some super heroes were busy using their powers to oppress their ideological opponents, the world's greatest supervillain was using his powers to provide civilians with humanitarian aid.
Nowadays, Doom's dictatorship appears to mostly consist of an unyielding insistence that all cities in his country be named after him, no-matter how confusing that may be. Compared to the other world leaders in the Marvel universe, his governance is increasingly reasonable and moderate.
It's kind of bounced around. When it was first being introduced as a part of the character, it was a pretty terrible dictatorship where you could be executed for trying to leave the country without Doom's personal permission and so on. Then things relaxed a little and a lot of the most ridiculous aspects, like a forcefield around the country to prevent escape, were retconned into being gentler or even benevolent; the forcefield was retconned into the world's most advanced missile defense system, for example. That's generally been the status quo ever since, but occasionally some writer frustrated by the inability to have Doom literally twirl his moustache with the mask on will, instead, have him revert to brutal dictator for a week or so to remind everyone that he's the villain.

Hell, go a step further, have Thor Move Asgard after the initial revival over to hover over that nation, and have Dr. Strange do a high Caliber spell that new Supers be given a free-be shot at will or automatically at great need (About to be executed or have there freewill overwritten let's say, just for an off the top of my head example of what I'm talking about with great need." there, and then they can Move Olympus there while there at it.
Congrats, with a rare few exceptions like Maybe Black Panther, Ironman, Namor, Doom himself and a few others who refuse to leave just cause they cannot work that way, the only people left in any country that are super are the kind who were villains form the start.
Sure, I expect again, some parties would be stupid enough to make one or more goes at them, but I also expect on the whole they'd fail miserably to do more then make them mad and give them valid cause to retaliate. Give me THIS story line, well handled by the likes of say, Neil Gaiman or Grant Morrison, and I'd be all over it. Hell, throw in a decent fix for Spiderman One More Day, and I'd be willing to finally forgive Marvel enough to start buying there comics again."I Burn!"

I think the basic storyline and actions the protagonists take is the same.
The main difference in being that you believe the protagonist's action are justifiable in one story but not the other.
This may be true depending on how well the story is written.
However, I think we both can agree that leaving people to fight supervillians on their own is something a Randian hero would do.

Nah, see that wouldnt happen. These guys are heroes in general because they NEED to help people. They would just relocate to their new home base and go patrolling or whatever and avoiding the cops. Get teleportation devices and the like to shuttle back and forth between their new island nation and wherever they worked before. Now that the semi official hands off protocol is gone, its back to vigilantism. Now, its possible they might go on strike for awhile just to prove a point, namely, the world needs them and so needs to back off, but I doubt most could hold out for very long. It would actually be very interesting. Could the government spin them as bad guys for ignoring the law when they are saving the world with their illegal actions? Would we see a nation wide version of the bugle and spiderman where the media smears and smears and their rep is on a roller coaster because every time they make a big save the nation loves them, but during the small stuff they are getting gutted in the press?

You sort of can. A writer can have mistaken interpretation of any number of words they are using to write a text, leading to a text that has a wildly different meaning when using the correct, accepted interpretation of those words. It's also possible for a writer to commit any of the various logical fallacies prior to, during or after the writing process, leading them to think something they wrote entails something else than it logically would.

It could describe that, if it was written that way. It could also describe how superheroes reject the capitalistic America to go form a communist utopia. Or it could be done as a satire/parody of slavery and the underground railroad. Or one of any number of other sorts of stories.

I think it's what PEOPLE do when they have finally had enough. Everyone has their breaking point, the point at which they're tired of dealing with the crap and going "you know what? Screw it, I'm done." And, frankly, I wouldn't blame them. They are, after all, under NO obligation to help people, and when you start punishing people when they do, people stop being inclined to try.

Let me rephrase. Rand's work is written from a flawed premise, with flawed logic, and a msunderstanding of certain things and the implications of certain other things, neither of which I can get into at the moment.

A Randian hero would never be a Superhero in the first place. They would have much more in common with the supervillians.
As for Civil War? It was a huge mess were characters did utterly stupid things and acted way WAY out of character. Spider Man is the poster boy for this. He always kept a VERY tight lid on his civilian identity. But for CW he goes and reveals it on national television and has no idea why he did it. I swear many of the characters in that act like they had a telepath mucking around in thier heads. Honestly, that kind of confused me. When exactly did they go from vigilantes the cops want to arrest for breaking the law, to legally capturing bad guys? I mean, maybe teams like the avengers are different, they have government backing through shield, but the xmen? Various solo heroes? Was it always a huge grey area where technically they are breaking the law but the authorities looked the other way because they couldnt handle the threats? Was there some sort of official announcement that super heroes fighting super powered threats is allowed? Did writers just get bored of doing the whole, "And then superhero X flew off before the cops could arrive" type stories?

Let's talk about DC for aminute. There was series about the Gotham PD. One of the characters was a secretary. They didn't need a secretary, but they needed a civilian to turn on the Bat Signel. They needed a Civilian to turn on the Bat Signel, becuase if a Cop did it they'd officially be working with a criminal vigelante.
If a Civilian did it, then they're merely taking advantage of that Criminal Vigelante being called by a civilian, while they look the otherway because there are far more dangerous criminals to devote resources towards stopping.
I assume it's the same deal with most heroes. The heroes don't get arrested because they're only going after badguys, most of those badguys are two dangerous for the unpowered police, and really, are you gonna try and arrest Thor, literal Norse God of Thunder?I also answer to Bookmark and Shadow Claw.

Most heroes in Marvel and DC already had some form of government backing or oversight. The actual vigilanties were pretty much few and far between. Another thing which made Civil War make NO SENSE
Take the New Warriors. For all of the talk of them being untrained glory hogs they weren't.
The Warriors had been doing this dance for years, they'd saved the planet countless times, gone up against threats far more dangerous than Nitro. Their show was Pretty much a super powered version of Cops or Dog the bounty hunter. They had the full legal authority to go after and arrest supercriminals, hell the show had insurance specifically to cover any property damage or injury caused during filming.

I liked how they did that in Gotham Central, hell the series was just amazing and brought in some great characters. But come on, Batman was still recognized by a government agency here. Why else have the signal. You can't say it's unoficial, its being done with city property.
