Retraining bonus feats
Hello...
I was thinking about something.
The Rune domian power, is getting scribe scroll for free. Now lets assume you wanted to retrain that either by the retraining rules in PHB2 or the Psionic Phychic Reformation power... WOuld that be possible?

I don't think either of those work, but using embrace the dark chaos/shun the dark chaos does.

You could retrain your choice of domain, but Scribe Scroll was never your choice.
You could still use the feat to make a bunch of scrolls and then get a different domain, without losing all of the scrolls you made. Hell, you could just quaff a domain draught for the Rune domain and scribe a scroll real quick.

This thing is, I have a wizard, that wants to go 3 levels of cloistered cleric of mystra and have the initiate of mystra feat. So by choosing the Rune domain, I would have 2x scribe scroll. So how do I retrain one of them to something like Leadership?

You can't. Instead you could use an ACF that swaps out Scribe Scroll for something else on the wizard side. This one comes to mind.

In the same branch of thinking could you Chaos Shuffle away exalted feats? I didn't want to start another thread about a similar topic, and I've got the oppertunity to cast spells with XP costs, so I want to retrain as many feats as I can, so can I get rid of them when I get the spells?

a) It's not that kind of power, in the same way that a spell level, a caster level, and a character level are all different levels.
b) When you take the Rune domain, the Rune domain's granted power is the only power available for that domain. Even if you could retrain a domain power, "Scribe Scroll as a bonus feat" would be your only legal choice.

There is no way from retaining, but you can have embrace the dark chaos cast on you to turn the extra Scribe Scroll into any Abyssal Heritor feat, and then have shun the dark chaos cast on you to turn that Abyssal Heritor feat into any feat.
2) Would I be correct in assuming I retroactively could retrain" getting flaws at level 1?
3) What domains would you then choose?

There's no complete list of deities and domains that I'm aware of. There are near-complete lists of deities, and near-complete lists of domains. Most of the time, new domains don't have deities assigned to them unless they appear in a campaign setting, in which case they get the appropriate deities from that setting. That's intentional, so they can be refluffed as necessary to fit as many campaigns as possible. You might well be able to ask your DM about having access to, for example, the Alteration domain from the Dragonlance Campaign Setting.
In-character problems require in-character solutions. Out-of-character problems require out-of-character solutions.

If a deity has a domain in their portfolio it's unconditional*. 3.0 had "prestige" domains which were optional, but 3.5 doesn't. I don't know of any complete lists except the one I made for domains (available here). The domains themselves are complete as far as I know; the deities on that domain list are nowhere near complete.
* - OK, except maybe for Taiia. She's got a Creator aspect and a Destroyer aspect; you don't get to mix those, so the domains you have access to are subsets of her (large) portfolio.

On that list, Pelor, for instance, has 10 domains... Have you giving him what you see fit or are all the deities to domains rule legal? What I'm trying to understand is, whether there is any homebrew on that list. And if not, where does the information come from. Again Pelor only has 4 domains in PHB... so I get confused when he has 10 on that list. I wander the same about the other deities.

Nothing is homebrew, but the sources aren't listed; it's a tool for character building, not a scholarly reference. Complete Divine adds Community and Glory to Pelor's portfolio. Dragon # 321 adds Radiance. Dragon # 323 adds Pride. Dragon # 355 adds Charity. The Living Greyhawk campaign documents (Living Greyhawk Deities v.2.0) here add Nobility and Purification.
