    Technically, no :
"A character can take more than one archetype and garner additional alternate class features, but none of the alternate class features can replace or alter the same class feature from the base class as another alternate class feature. For example, a fighter could not be both an armor master and a brawler, since both archetypes replace the weapon training 1 class feature with something different." Found of the SRD

However, as always, ask your DM. In our group, we allow it, so it might be worth an ask.

Depends what the change is. If you can take rogue talents as fighter feats, you can replace any fighter feats. A lot of archetypes that do this sort of thing explicitly remind you that they don't preclude other archetypes changing those features, but not always.

Tell us which archetypes if you want a RAW answer, talk to your DM otherwise.

As others are saying by RAW no, but sometimes you'll be allowed to. Obviously your ability to talk your DM into allowing it is going to depend on what the change is.
For example if one archetype weakens your spellcasting as a trade-off for some benefit and the other one replaces spellcasting entirely with a different feature, obviously it's not really reasonable to take both of them. But if you want to take two archetypes that both switch a couple of class skills with no conflict between them, it's probably okay.

You need to list both for us to help, however if one changes an ability, but says it still counts as the original, then it still counts as the original for the purpose of swapping it out.

The FAQ pretty much states that some cases should be allowed anyway: "Note that it is certainly within the GM's purview to allow this combination."

It doesn't say they should be allowed, it's reiterating rule 0, that the DM can allow whatever he wants.

It's the fact that they mention 'rule 0' _at all_ is the point.
They could add a "yeah your DM can ignore this too" to every single ruling ever.
    But they don't.

It's basically them admitting that certain combinations have no real conflict and should be allowed anyway. But they aren't going to comb through all the archetypes and print a list of "yeah these are OK", so they leave that kind of ruling up to the DM.
