They only go rogue if they find out they were unknowingly working for the bad guys. In which case they beat up the bad guys.

what if one is captured and turned?

Capture is only temporary, they'll fight their way to freedom. If it's not temporary, only the weakest and the least popular of them get also turned. In which case they become bad guys and they eventually get beaten and re-turned by the other heroes, even if the turned one got a power booost during the process.

Then they'll brood. And maybe have some flashbacks. It's a bit annoying and a waste of time but squatting on a stone gargoyle never hurt anyone.

that creating them looks like a terrible idea, and they also are one of a kind, so, if one goes lost, all that money was wasted.

But they never remain lost. Even if they get stranded in outer space or straight up die, they'll come back in a couple of months. Even though each one is a one of a kind, they are highly renewable.

They're even worse than atomic bombs, since they can cause an arm's race, but at least an atomic bomb won't just get up and leave when it's annoyed.

If any of them causes an arms race and it will become a problem, they'll just beat up the bad guys until the problem is no more.
