You said you targeted pilots. With at least a few people awake (ground crew, mechanics, communications tower) for the night exercises your soldiers probably wouldn't have taken any chances. And she probably knows that her being out lead to that.

Once taken, we shouldn't have many prisoners left. All the idiotic ones who are fighting will be dead. This is the majority The ones who didn't seriously threaten the UDF will be jailed

Then the Finate will start flying above newly captured major population centers. It'll remain there for a few days, mind probing the population
