Just so everypony is aware, pretty much everything Mystic has done (With the exception of the killings) is reversible. She just doesn't know this.
It's still going to take a while for her to finally attack Bridle Shores, so feel free to get plenty of other plots done in that time.
Additionally, if you beat her in a way that gets her on the good side (And there will be several ways to, which should actually be fairly obvious in character) She won't end up betraying Bridle Shores under any circumstances. She won't betray anypony she legitimately considers on her side. It's just that she doesn't consider anypony in the organization on her side, so she'll betray them in a heartbeat if she thinks it means peace for Equestria again.
Lastly, yes the majority of her army and all of her clones will be dead by the time she actually does turn. If that happens, though it might not, I hope it will. Hey, if Gwyn can be redeemed so can she.

Go ahead. I never played the Captain partly because I never did get a good feel for his character. (That and I can't play gruff characters straight. It's usually off to comedy field with this sort.)

They camp out in the cave and when they wake up, the garden is gone? If you want Blackbeak to come back during the night as well, that's fine too. I've actually kind of liked getting Mica away from Mike for a bit. It's good to define her by more than her relationship.

They are, but they're impossible to make unless you know the process, and that isn't written down.
Smoothie tends to sleep in her dimension, so that's a no go. She maintains that her bed is comfier.
