Legendaries don't have a true gender...but can act more feminine or masculine. That's how I always treated it. Although in the anime Lugia has a baby...so I think they would have genders..
My final vote is, Yes they have genders, but the game doesn't list them because nobody has really studied legendaries enough to learn how to tell if one is male or female. Or bothered to ask one. People in Illven's pokemon universe are inconsiderate jerks.

I dunno, I always thought they were occasionally split by gender.
Birds: Articuno and Moltres were female, Zapdos was male.
Gerbils: Entei and Raikou were male, Suicune was the female.
Groudon was male, Kyogre female, Rayquaza was bossy
Dialga, Palkia, and Giratina are all male, probably because Arceus hadn't figured out genders at that point.
Mew and Celebi are both female, Shaymin and Mewtwo are male. Deoxys doesn't count - it's an alien and can adapt as need be.
Reshiram is female, Zekrom is male, as is the other dragon whose name escapes me at the moment.
Of the four Three Musketeers, the grass one is female.

Legendary dogs...modeled off a lion, a sabretooth, and a panther. You might be able to pass Suicune off as a greyhound, but Entei is definitely sporting a rather hefty mane and Raikou is particularly long toothed. So when you crossbreed dogs and cats, what do you get?

To me Entei is clearly the natural progression of Arcanine. Which makes me want Raikou to be the evolution of Manectric (even if they don't look that similar.) Still waiting for a two evolution water dog so Suicune can fit.
