This is the real killer. Everything Jones just told Annie contradicts Coyote's theory of human thought being the source of the supernatural. Apparently Annie was told something about Jones from Yes, but she didn't realize the extent of it until just now.
I think the time travel theory is highly unlikely. My theory is that Jones is an inversion of Coyote's theory, a supernatural being whose thoughts indirectly caused life to come into existence and humanity to be created (explaining how she can appear human and act passably human, but predate humanity).

We honestly don't know enough about what an elemental is in this universe to really say for sure. We do know that Jones is dense and incredibly resilient.

You get this sense of incredulity from Annie's expressions in this particular comic that is particularly interesting, especially since she is usually not the skeptical one.
Well! That was more than I was expecting. I was all but certain we wouldn't find out exactly why or how Jones is so old (either Annie wouldn't be told, or we'd skip past it). That Jones doesn't know either is intriguing.
I can't help but be reminded of this exchange from the Fellowship of the Ring:
