I'd also rewrite Mare Do Well, but to keep it focused on Rainbow Dash and teach a better lesson.

I'd change it so that early on, all the other ponies try to talk to Dash because she's bragging and instead of giving in, she challenges them that nopony else could be as good as her. Then they set up Mare Do Well and Dash gets upset over it. At the end, rather than honoring Mare Do Well and having Dash interrupt, I'd have had a big crisis with Dash and Mare Do Well working together and Dash admitting that she's not better than everypony else and shouldn't have been so proud. Then they unmask and do the lesson about not bragging just because you're talented.
Oh that is good. I'd still replace Rainbow Dash with Trixie but use everything else you said instead.

There is no more certain way to RUIN something then to let your expectations get the better of you.

It could work just by changing the lesson at the end, to have Twilight not giving up and instead saying something to the effect of "I'll keep on trying, and maybe one day I will understand you, Pinkie. I may never understand everything, but it is the journey of discovery that matters and sharing that journey with my best friend is way awesome."
But if I could completely rewrite it, I would change a bit more. I'd have Twilight be less stubborn and antagonistic once it becomes clear that it probably isn't just a bunch of coincidences, and I would have Pinkie be more interested in figuring it out too, because it's totally fun to do crazy experiments with her best friend.
So the episode goes from Twilight stalking Pinkie and being annoyed at her, to an episode about Twilight and Pinkie having fun doing experiments together, only to end up agreeing that this is not an easy nut to crack and that something is definitely going on, like maybe there is more to magic than Twilight thought and there's so much for her out there to discover yet, even if it takes lots of time and effort.

Frankly, I can't see myself editing any episode. I know for a semi-true somewhat-refutable fact that any changes I would make would end poorly. I understand myself enough to know that I am not a good story writer and would most likely ruin the story I was trying to get across.

For example, change Pinkie Keen ending to Twilight realises magic is not the only supernatural force, and Pinkie's just psionic. And the knowledge that just because you can't understand something or can't find an explanation now, doesn't mean that you will never be able to, but the realisation that to do so would require epic amounts of work, and thus that one pony doesn't have the time or effort to try to understand everything.
Also, change ending of Canterlot wedding at point when Celestia attacks Chrysalis, where, instead of getting beaten, she and Luna take turns in smacking the living crud out of her, while Shining, Cadance and the Mane cast (plus Crusaders, Spike and Derpy, with help from all the supporting cast), taking heart from their rulers epically kicking flank DBZ style, re-enact the fight scene and smacking the living crud out of the Changeling swarm (including the Swarm's higher-level boss characters), and it ends up with the Changelings being soundly routed, and their queen reflecting that maybe attacking a country ruled by two goddesses whom you've just royally (ahaha) fracked off was something of a stupid idea...

I would fire whoever designed Discord and make him actually scary villain, not something that exists only because of previous roles of his VA. He can even keep his look, there's enough fanart of him where fans managed to make him look badass, not badly sewn pile of trash. Same with designs of dragons in Dragon Quest.

As for actually rewriting episodes, I had biggest problem with frankly dumb on every possible level ending of Cider Squeezy episode - if not making antagonists actually win (then maybe make them realize they might make good cider machine, but don't know how to run the farm, leading them to a good deal with AJ), I'd erase bits of AJ holding idiot ball, first by not negotiating in good faith, then assuming she lost farm, then writing atrocious "letter" contrary to events of the episode.
Or maybe Family Appreciation Day - sorry, either Granny is senile and without contact with reality, like in other episodes, or still witty senior. You can't have it both ways for the sake of cheap moral at the end - and I'd make the story about her grandma, not Granny herself, or point out she invented the story to get rid of continuity problems.
