Default Tarquin whistles in red

Does this mean his music is magic? Is Tarquin, in fact, a Bard?

His answer to "are bards underpowered" is along the lines of earthly power: with their knowledge of dramatic convention, they should be ruling the world by now. (Like Tarquin.) He thinks they are low on real-world political power. (Unlike Tarquin.) Nale went out of his way not to be one.

Is there a moment where someone else whistles and it's not in black?

Sabine whistles in red. I don't think she has levels in bard, but as a fiend, her ability to make music might be considered supernaturally amplified (even if there isn't anything in the rules to support that).

I think that it simply denotes his Evil alignment. It's a bit like foreshadowing, really. Like when a bad guy sneaks up behind you and dramatic music plays, that just hints at the fact that he's the bad guy who's sneaking up on you. There shouldn't be anything magic about it. If you could make the whistles of an Evil guy any color, wouldn't YOU make them red?

I'd make it light blue just to confuse my opponents. After all, this is a world where the inhabitants can see each others' speech balloons.

Make sure to yell "SNEAK ATTACK!" in light blue lettering just before attacking. Bonus points if you're a Fighter who doesn't get Sneak Attack damage.

No, she wasn't whistling. Though, you are correct, the notes WERE red, so it may refer to the alignment.

Looks like indigo to me. But I really wouldn't count on the whistling colors being anything more than "that color stands out fairly well against that background". They might be indicative of alignment, but I wouldn't count on it.

Just for fun here are some notes and their colors.

When Elan sings his notes are in green.
Elan's mom sings with green notes.
Belkar whistles and sings with dark blue/indigo notes. Yet here it is in blue.
Roy whistles in yellow.
Sabine whistles in red.
MITD whistles in purple.
The cherubs in heaven sing with green notes.
For some reason when Elan is captured he sings with white notes.
Crystal sings with red notes.
Jenny plays with yellow notes.
The evil choir sings with dark blue/indigo notes similar to Belkar.
The dancing knights have white notes.
For some reason the entertainers in the arena have brown notes.(heh brown notes)
And Tarquin whistles in red.

Does anyone see a pattern here?

Not much of one. Elan and his mother have the same colored notes (but the cherubim in the LG afterlife do also). Sabine & Tarquin are both LE, but I'm pretty sure Crystal is CE. Roy, who is LG, goes yellow, but so does Jenny, who is likely his polar opposite at CE. And Belkar & Elan aren't even consistent in their note color.

I think it's mostly random.

I was thinking the same thing and it gives me the belief that the notes are more for artistic expression and practicality.

It's obviously the pitch of the note. Light is about 41 octaves above middle-C. Tarquin whistles in red because the note is G#....

No I don't believe that either.
