No tricks with the ventilation system, but you're right to be paranoid. Anybody who can't breathe a non-Earthlike Nitrogen atmosphere needs breathing apparatus. Similar issues for creatures not used to near-Earth gravity/pressure/etc. Sleeping chambers for up to 20 representatives of each species in the gravity/pressure/lighting/atmosphere of their species are provided. (I imagine this going on for up to 3 days, or so, with the first day laying out the general agenda and general theories and the other few days hammering out details off-screen)
