Team Flare Plan is to literally kill every human or pokemon that isn't a member of team flare.

Back with Black2 and White2, Ghetis tried to murder the plaer by having Kyurem attack him/her directly, outside of battle.

Even Back in Red and Blue, there is the implication in when you Blue in the Pokemon Tower that you may have accidentally killed his Raticate during your last battle.(Pokemon Tower is a cemetery for Pokemon. you blue standing in front of a Grave. he's missing his Raticate. Do the Math.)

And that's not counting the presence of actual Ghosts.

Of course Pokemon Is DARK

(of course, no where near as dark as Digimon gets. I don't see any of Ash's traveling companions having to be talked out of suicide)
