The damage caused by the Wand of Thunderous Anguish's property is a separate damage packet from everything else. Vulnerabilities apply to each damage packet, so a creature with vulnerable 10 thunder who takes the 3 thunder damage packet from the Wand will take 13 damage. Since the bonus attack Staggering note grants happens after the attack hits, the Wand's property does apply to it.

Edit: Nevermind, 3. The damage packet from the Wand is not one of the Sarifal Feywarden's attacks, so the vulnerability from them does not apply. The more specific situation tripped me up.
