While I don't think it makes much sense for Jones to be the nucleus (well, one of many nuclei) around which the Earth formed, the Earth has differentiated by density - very very roughly, you have your lighter silica stuff in the mantle and crust, and almost all the iron sinking down to the core. Jones appears to be quite dense, but perhaps not as much as the rocks and iron in the bulk of the Earth, perhaps allowing her to float upwards over the course of millions of years*.
Admittedly, Jones appears to be quite a lot heavier than humans - probably more than three times heavier - and since we have an average density of about 1060 kg m-3 and the crust has an average density of 2380 to 2990 kg m-3 she might not rise to the surface after all.
*haven't actually worked out the timescale here...

According to Wikipedia, Jones is now billions of years old.
My failing imagination suggests she is the original clump of matter that the Earth formed around, though this says nothing of actually what she is.
Retroactive creation? Time travel?
Although if she goes on much longer, the title "The Stone" gets harder to justify. Asteroid? How'd she get stuck in an asteroid? Or did an asteroid get retroactively shaped into a person? How? Okay, at this point, I dunno. I have no idea. I think the best guess is still Earth Goddess, since she's apparently about as old as the actual Earth. But which, I dunno.

I also find it fascinating again as this demonstrates just how indestructible she is. Lava is no joking matter. Not even her hair cares.

My mind cannot grasp being buried alive for billions of years and remaining sane. Jones' mental strength is beyond my comprehension. Unless she went to sleep...
I have this worrisome hunch that soon we'll see Jones floating in interstellar space as she has for an unthinkable time, slowly being pulled towards a newly ignited sun surrounded by a protoplanetary disc out of which several planets are forming..
Coyote mentioned stars.
She may be a fallen one.
Perhaps a star's soul.

Jones is an Angel, maybe. Alternatively, human free will in Gunnerkrigg means nothing due to how time works; Jones (and other things) exist as what they are because humans believed in them, but they also already existed so humans HAD to believe in them to cause them to be in the first place. Or something. Time travel makes tenses hard to work with.
That or she is Earth's First Guardian! ...sorry, I understand that Homestuck isn't always favored in some parts of the internet, but the comparison is uncanny.

If Jones is an alien, that means there is a race of indestructible, immortal humanoids, which may or may not all appear female and/or be very stoic, somewhere in the universe.
Unless Jones is the last one, but the idea of something that could destroy a planetful of Jones is too terrifying to imagine.
Also, it appears Jones was not made emotionless by immortality and her life full of doomed mortals, as some said; she was like that already.

Coyote's a tricky guy, and we don't know what Ysengrin told Annie (do we?) except that it apparently goes against Coyote's theory. If we take that at face value, that Jones is related to the concept of ideas released into the ether and creating entities:
Maybe Jones was created by the thoughts of humans and the idea was so strong that she was sent back in time like another poster mentioned. "And where he does not find an answer, he places one there himself," says Coyote in comic 1073. Maybe she was born from human's desire to know their past?
Otherwise, if she is an existence independent of humanity then her human form becomes an anomaly. Assuming of course what we see in these flashbacks are her true appearance. Or maybe she belongs to some precursor group that created humanity? In their own image? Or her human form is just a mighty coincidence.
