No, we definitely don't know what broke up the Order of the Scribble. In the Geekademia interview the Giant basically said that reveal was a huge deal that would change our entire perception of the main story:
Rich: And there's also, I mean there are certain events that happened in that history between Girard and Soon Kim that have not been revealed that will certainly maybe make him seem a little less paranoid than he does right now, but not not-paranoid. But yeah, there's more there going on with what happened with the Order of the Scribble than has been revealed. But that's all gonna be unwound as the story comes towards its conclusion. There's more to learn, I mean, they had to go find Girard right now, so some pieces will be found then, I'm sure.
Jesse: Do you think you may do a prequel book about the Order of the Scribble someday, or is that not something you're sure about?
Rich: I wouldn't rule it out, but I don't currently have any plans to and I wouldn't know what I would do with it. I think the main thrust of their story needs to be included in the online strip. You need to know exactly what happened all that time ago that made them so angry at each other in order to understand the main story. So therefore I wouldn't want to shunt it to a side book. When it needs to be told, it needs to be front and center, and then once it's been told, it'll influence what people think about the characters after that.
So I wouldn't want it to be. . . I had told much of the story, much of the things that Redcloak revealed to Tsukiko in the recent strip about how he was tricking Xykon was already known by people who had read Start of Darkness. But it didn't sort of change what was going to happen next for them to have known it separately. But anything about the Order of the Scribble isn't really like that. It's important in a way that would change things, and therefore it can't be let out of the bag early. But by the same token, I wouldn't object to writing a story of them just fighting Baron Pineapple, or something like that. Certainly wouldn't have any problems with that, but I think the main conflict between them is gonna be in the main comic at some point.

Heh, I was totally going to do this as soon as Book 6 ended. Felt like the right time. But since it's here now...
I suggest that resolved plot points should be removed from the main list and relegated to a spoiler tag at the end. To help with that, here's my list of points from your list that I think should be considered resolved, with some comments:
What is Vaarsuvius' gender?
As you said, genderqueer.
Do the crayon drawings hide a secret?
This is strangely worded, but I'm pretty sure what SV meant was: Rich has said that the crayon drawings aren't necessarily exactly what happened. Is there something more that we weren't shown? This was answered with the reveal of a huge number of previous worlds.
What are the nine sides of the conflict?
Now that the Linear Guild are out, we know that the "nine sides" comment does not mean there will be nine sides at the final battle, only that there are (at least) nine factions who play some role in the story. We've already met enough to fill the bill, so the comment has no further significance. (At the time the comment was made, it hinted at two factions not yet revealed at that point: the Vector Legion and Hel.)
Will Durkon become a normal dwarf again?
Well, yeah, that happened.
Where do Sabine's loyalties lie?
#804 was even titled "Where Her Loyalties Lie", so that was already resolved before Nale's death, but as you say, her outburst nails it.
What will O-Chul and Lien find at Kraagor's Gate?
Resolved.
Current arc plot points:
All resolved except the Godsmoot. (One reason why I was going to wait for the end of Book 6, to start with a clean slate.)
Will Hilgya come back?
Yes, although that creates a new unresolved plot point: What will be the fate of Hilgya and Kudzu?
And some comments on other points:
How will Belkar "die"?
The quote marks are not just unnecessary but outright wrong. The Oracle did not use the word "die", but rather a variety of euphemisms: "take his last breath ever", "should savour his last birthday cake". If you want to express doubt about whether these mean he will in fact die, then don't use quote marks, change the question to something like "Will Belkar die? If so, how?"
Elan's happy ending:
Word of Giant confirms that this simply refers to the work of fiction that is OotS ending happily. Maybe replace the question with something along the lines of "How will Xykon be defeated?" But... it's kind of obvious to say we don't know how the story will end before it ends, so I would drop this from the list altogether.
What happened when Roy and Durkon visited the Oracle the first time?
The reason why this is on the list is that, since Roy and Durkon are two, they could have asked a second question as well as "Where is Xykon?" In fact, they must have asked a second question, or they wouldn't have had to resort to dangling the Oracle out the window to get a third. So, what was that other question and its answer?

Rich has become more aware of gender issues than he was when OotS started. So yes, early in the story the answer would have been "it's a running joke that will never be revealed", but now it's "genderqueer" and as an actual gender identity, not a joke.

I can’t think of any indication of that in the story, wasn’t it an aside about how Tarquin sees V and the rest of the order in a commentary? Given the context I wouldn’t take it as an answer.

In this way, Tarquin is also symbolic of an older time when stories were likely to be formulaic or clichéd—and less diverse. It's no accident that he's a wealthy old straight white man losing his marbles over the fact that the tale he is experiencing doesn't focus on the other straight white man at the expense of the black man, the woman, the genderqueer person, and even the Latino guest star.

Looking back at the old thread: "What was Nale's 'Evil Potential'?" is resolved. See Kish's post.
The post by Rich linked to in Kish's post does hint at "events yet to be revealed" regarding Nale, but I think that is also now resolved, with the reveal of the enmity between Nale and Malack. "Rich Burlew acknowledged they as a genderqueer" is closer to being correct, but they/them is a plural pronoun, despite being semantically singular in this usage. It should also be the objective-case "them" since Vaarsuvius is the direct object of Rich's acknowledgement. And genderqueer still should not be used as a noun, it is dehumanizing.

We could think of others as well (there have been whole threads on this), but trying to come up with an exact list is pointless, because there's so much wiggle room over who should be included, and which ones should be split / grouped together. People who fixate on the number "nine" in the quote and expect there to eventually be a nice clean canonical list of nine factions are bound to be disappointed. All the quote ever meant was "there will be new factions revealed later in the story", and this has already come true.
I thought the implication is that they both asked about Xykon's whereabouts and get worthless answers. That's why they used violence instead.

We do kinda know what happened between them: Soon had Lirian and Dorukan seal it thus killing(?) Kraagor. Soon also has the paladin class feature up his butt. Both of these grievances are brought up in the Girard's decoy location scene. Also the crayon drawings with the scribble mentioned these. The fact that we can't necessarily trust the god-related crayon drawings doesn't have any bearing on the order of the scribble related crayon drawings.

I wonder if the scribble saw some sort of indication that the snarl was weaving something in the rift and demanded they not investigate and just close them. Or!
What if the world in the rift was partially or fully built by the time they were fighting their final battle against it and Krogeer got pulled in or fell or something and they could see there was a place that he went they could potentially try exploring or they could even still see him on the other side in the rift world, but Soon as leader made the choice to seal the rift when they had the chance. Or Krogaar purposely went over to the other side. idk

I think the Order of the Scribble are definitely connected to the world within the rift. If it came before them, they surely should have been in position to discover it.
(If it came after them somehow, it might suggest they helped to create it.)
It seemed relevant to bring it up in a thread cataloguing possibly forgotten bits of dangling plot. This is a bit that we specifically know is going to be important yet is somehow obscure.
Why did the Order of the Scribble get so mad at each other? We don't know yet, but definitely watch this space.
We possibly know the issue that split the Scribble Order up for good. We don't know what caused such fracture lines to exist in the party in the first place. The accusations flew because they already had reason to doubt each other.
The crayon drawings aren't necessarily false, they just aren't complete. The relevant important things about the Order of the Scribble happened long before that final fight, during the period in which they were learning all of those things about the origin of the Snarl and how the gods couldn't help.
