It certainly makes Fluttershy's assertion that she would like to be a tree a heck of a lot darker and weirder.

The process might also explain why the weather needs to be controlled; ponies are actually plants and therefore need fairly specific conditions, which must be kept in check.

I think the weather not controlling itself is just a part of how this world operates.

Although...if ponies really do become trees when they grow old, that would explain part of the creepiness of the Everfree Forest. The trees there would basically be the pony equivalent of constructs/zombies/something creepy.

True, but it's been shown that a missed shower has to be added to the next scheduled one, rather than just left uncorrected as one might expect. With the rest of the world so carefree, the forcing of a storm on what might have been a beautiful day seems slightly odd.
