Use Headbutt on one of the headbutt-able trees on Routes 29-33, 42, and 44-45. ("Mountain" trees, as opposed to "forest" trees everywhere else.)

Manaphy is in Super Smash Bros. Brawl, I believe, though I've never played it. Heart Swap is a fun move.

Well, Manaphy's structure is similar to that of a water molecule. So I guess the bonds it forms are more like hydrogen bonds.

Don't sweat it. Manaphy is one of the hardest Pokémon to get to appear. I think its appearance rate is the same as Mew, Jirachi, and Celebi, possibly a little higher. You might need to run a 20 stock or higher game.
