I downloaded the Base SVG but it only applies to female ponies. How could I change it to make it male?

The biggest change is to the shape of the snout. To wit:



Note the relative squareness and flat nosebridge.

That's really the most noticeable difference. Stallions also seem to have more "solid" builds; beef it up and try to suggest more musculature is packed on (but not too much, they're still ponies). Further, anything we'd associate with masculinity (short hair, lack of eyelashes, less pink) will also work.
