Fortunately, as has already been established, Annie is very good at separating player-character knowledge, player-character motivations, and so on, and also has discussed all of her character(s) motivations and actions with the DM (and sometimes the group) beforehand.
It comes from studying acting before joining the group. And the GM trusts her to separate character motivations and knowledge and actions.

Examples/Proof:
115, Shmi makes a choice to send Anakin instead of go herself (thus, retiring her character), because it was the in-character thing to do
331, Annie worked out character development plots for Anakin with the GM beforehand
456, Annie continues discussing her character's direction with the GM, to the point that Anakin kills his father; she is using it to practice character acting
482, Annie encourages Ben to follow his own in-character choices, even if it's at the expense of Anakin
576+, Annie works with Jim on separating character and player knowledge/actions and they come to an agreement that what happens in-character doesn't reflect how they feel out-of-character
607, Annie is proud when Jim's character rightfully confronts Annie's character even when Padme would likely be seriously injured or die as a result
624, Annie did enough planning to follow the entire path to the dark side, even though it was originally created completely impromptu; this took a lot of planning with the GM
783, Even before the reveal that Annie was playing Darth Vader, she was directing through the GM how Darth Vader would act; it was obviously with the permission of the GM and she was given control with the GM's permission.

Also I'm rather disappointed that they left out the best (and stupidest) thing Luke does in the film, but I guess they didn't want to show him overpowering Anakin's ghost just yet, which is the only way they could have done the "I am a Jedi, like my father before me" bit.

I think its more likely that Palpatine really is a little crazy, and Anakin... is Anakin.

Sure, Palps is crazy. And Ani went so far down that road he looped back through sanity a few times on his way.

But they were much saner the last time we saw them together. So something caused them to go crazy crazier.
Learning things man* is not meant to know through the force/about the force seems like a reasonable guess.
