That's a fine theory, but it doesn't fit with what we know about Coyote. It seems much more likely that he engineered this situation to break Annie and Ysengrin up because he's jealous that Ysengrin has made a friend that isn't him. For reference, see every abusive relationship ever.

But I have to go back to the question "WHY are Annie and Ysengrin friends?"; and when I do, there's Coyote waving at me. Coyote kept Yse from killing her during their first encounter at the Court; he showed her Yse in his weakness and his strength; he revealed to Annie (and Yse) that she wasn't entirely human (which would be a big thing to a wolf spirit who hates humans); he kept putting the two of them together in circumstances where Yse's wisdom, knowledge, and natural instincts would help Annie, and her desire to understand and her affection would help him: Coyote set all this up. Now, you could argue he did this so he could later create a situation that would drive them apart, inflicting emotional harm on each and making them more dependent on him; if Coyote were a true SOB - which, technically, he is - that might work. But I'm thinking that's too simple. Coyote's got a plan. He's manipulating Annie, Ysengrin, and events towards a specific goal, something really big he can't accomplish any other way. The problem is, since we don't know what he's after, we can't tell how horrible he's being. But we'll find out. Some day.

Perhaps coyote's goal here was to make Annie a better Medium, while making Ysimgrin more open to mediation.
Ysimgrin is remorseful here. He regrets his attack. This may lead him to acknowledge his own madness.
Annie meanwhile now understands the reason for the split in the first place. We understands that the woods are dangerous, that it's not all hippy tree elves and fun times with Coyote. She now has a real, very visceral appreciation for the dangers of the woods, and it's inhabitants.
Of course Coyote could have confronted Ysingrim differently, or had Annie piss off something not quite so dangerous, but he's coyote.
And if Annie is smart, she will realize he is dangerous too.

SpoilerWhat does that specifically serve? If I'm reading that right, then all that would do is foster caution/resentment in Annie. Perhaps he's trying to get her to be more careful, but Ysengrin freaked out over her calling the theory "funny". It's one thing to be careful about what you say, quite another to literally double check every word you say.
Maybe he doesn't want Annie and Ysengrin as allies? Why though? A sympathetic face in the Forest makes her more likely to want to visit, so Coyote can try and convince her to his way of thinking.

What's interesting to me is that Ysengrin said no.
This is very dark territory, but to me it seems like Coyote does not want Ysengrin to learn from his mistakes or grow. The tree-wolf appeared genuinely remorseful of his actions and Coyote took that away.
We saw malice before when Coyote threatened to snip off Annie's hand with the bracelet. Maybe he isn't a playful trickster after all, alternatively his sense of humor goes beyond what we would consider good taste.
Did Coyote really believe he was helping Ysengrin when he took his memories? That would be interesting, but I got a different vibe from that scene.Awesome OOTS-style Fallout New Vegas avatar by Ceika. Or it was, before Photobucket started charging money.
